I am having a repeat issue with some parts within CSAS assemblies where, when opening a works order and checking the "Show Shortages" list some parts do not show up even when they are short / zero in stock. They also do not show when "Show only short items" is deselected. Causing me a real headache because I am now having to check for shortages line by line.

Parts within a CSAS sub assembly are not a shortage. The sub assembly itself is the shortage telling you to build more of that sub assembly.
When you create work orders to build the sub assembly the parts within the sub assembly will then become shortages.
If you don't want to build your sub assemblies as separate work orders and want to build the whole top level plus sub assemblies at the same time in the same work order then make the sub assemblies into type = ASSY

In the menu bar to the left of the program window go down to the very bottom and in there you'll find a button "check/ReSync". Click that and then rerun the shortage report.
Failing that can you make a backup of your database and send it to us here. If we can see the problem 'in the fesh' so to speak we'll have a better idea of what the problem is.

Also remembernthatba work order has multiple stages. Just creating a work order does not drive any shortages. The thing that starts fhe planning is the "Allocated" stage. This doesn't take oarts from the inventory but it does tell minimrp to start planning ahead and reporting shortages.
So. Only work orders in the Allocated stage will report shortages
